The submarine wrecks in the maelstrom stranding the Raymond family along with Smith and Jones on the other side of the island. Mark leaves behind his injured father and the mother to get help and to to find out what happened to Jacqui and Karl. Mark is chased by the Stormers but finds refuge in a treehouse with a boy named Hawk. Thea and Hans-Peter seek shelter in a ruined castle where they meet Antonio who was sent by the Horse Lords to bring them back.

Thea, Hans-Peter, Antonio and Tempus are stuck in the old castle as a storm rages outside. Mark gets the injured Jim back to the safety of the Hawks Nest but along the way while hiding from their pursuers, he spots a mysterious girl who quickly disappears. Mark make contact with Thea using a telegraph. Thea sets a trap in the castle to catch a thief and discovers a secret entrance.

Jim stops Mark from eating the toxic fruit he's collected and gives him directions to Skull Rock, warning him to beware of The Brotherhood. The mysterious girl Mary saves Mark from being captured by the Stormers. After leaving the castle, Thea and Hans-Peter witness a meeting between Dante and Paco and rush back to warn Antonio of an impending attack. Antonio captures the thief who has been stealing food from the castle. The girl, Juanita, agrees to help Antonio, Hans-Peter, and Thea fight the Stormers if they will help her free her brother Tomas who is being held by Paco.

Antonia, Juanita, Thea, Hans-Peter defend the castle from the attacking Stormers. Mark and Jim return to the Hawk's Nest to find Maria waiting for them, She tells them that she is the "Storm Child" and is very important to the Stormers. Thea and Hans-Peter discover a book belived to have been written by Billy Bones, one of the pirates from Stevenson's Treasure Island. Antonio, Juanita, Thea, Hans-Peter rescue Tomas from Paco but while doing so, Antonio is stung by a poisonous plant. With Antonio lying critically ill, Tempus reveals his true identity to Thea and Hans-Peter.

Hans-Peter escapes from Dante, encounters a talkative parrot, and manages to rescue Danni by scarring off her Stormer captors. Dante forces Thea to reveal the location of Mark's hideout. Mark's unfortunate encounter with a malodorous plant threatens to lead the Stormers' tracker to the hideout forcing Jim to lead them astray. Maria leads Dante back to the Hawk's Nest.

WIth Dante closing in, Mark escapes the Hawk's Nest and is reunited with Hans-Peter and Danni. Maria is forced to choose one of Thea or Antonio to be sacraficed to the maelstrom. Mark and the others rescue Antonio but while fleeing, Antonio begins to suffer the effects of the poison. Maria locates a grove of the fruit which can act as an antidote. While the others press on to Skull Rock, where the pirate treasure is supposed to be found, Mark stay behind to rescue Thea who remains with Dante.

Danni, Hans-Peter, Maria and Antonio arrive at Skull Rock. Captain Long John Silver and his pirate ship "El Diabolo" steam into the bay. The Captain and Black Dog come ashore to meet with Dante and the group return to the ship with Thea. Mark stows away to join them on their journey to Skull Rock where he rejoins his friends.

The pirates along with Dante and Thea arrive at Skull Rock forcing the kids inside to flee into the jungle where the island's unique flora aid in their escape. Seeking refuge in a cave behind a waterfall, Mark and the others discover a hoard of artifacts that belonged to the original pirates who came to the island. Using the telegraph in the Hawk's Nest, Dante contacts the submarine and lures Jones, Smith and Mark's parents into being captured.

Thea and the others follow the symbols on the map but as they dig for the treasure, they find only a cache of old pirate weapons. In the pirate camp, the pirates grow impatient for Mark to decipher the location of the treasure. Mark is joined in the pirate camp by another prisoner, Karl. To encourage Mark, Karl is imprisoned inside a barrel. Jim rescues Karl by rollling the barrel into the river and retrieving it downstream. Danni and Antonio's fencing match is interrupted by the dramatic arrival of a girl being chased by two pirates.

Antonio fends off the pirates and, against Danni's wishes, invites the girl to join them, only to later learn she is none other than Long John Silver's daughter and they have been caught in a trap. In Flint's cave, Hans-Peter, Maria, and Thea decide to act against the pirates. But they are once again being hunted by the tracker Ogvat. Mark continues to play for time and sows mistrust between Long John Silver and Black Dog — a mutiny among the pirates is imminent. But time is against Mark and his plan fails — the pirates want their treasure map! In pursuit of Thea, Dante is blinded by the venom from the spitting plant and blinded. He begs Thea for help and suddenly, Thea holds Dante's life in her hands.

Mark tells the pirates he knows the location of the treasure and leads them on a long walk out of the camp. With the camp empty except for Jane and Mrs Sivler, Jim and Hans-Peter sneak in and mine the area with an exploding fruit. When the pirates' search fails to turn up anything, they return to camp empty-handed as a violent storm begins to build. The lightning triggers the explovies plants convincing the pirates they are under attack allowing Mark to escape. Unfortunately, he loses his computer along the way. Meanwhile, Thea takes pity on Dante and brings him back to Flint's cave where Maria agree to help him in exchange for the location of the treasure.

Abandoned by Dante, Maria is rescued by Ogvat who is brought back to the cave. Mark devises a way for Jim, Hans-Peter and himself to safely venture out into the storm. Thea's memory returns and she recalls that Jim is her brother. Jim tries to slip onto the pirate ship to rescue Mark's family but he is captured. Mark and Hans-Peter recover the treasure from under the pirates' noses. Antonia and Danni from Skull Rock by Karl and Thea. Mark has an idea on how they can all get off the island.

In the hidden cave, Mark explains his plan for getting off the island. Antonio faces off against Dante. Dante flees only to be captured by the pirates. The kids assemble in the jungle and are joined by Jacqui and Jim who have managed to free themselves and escape the pirates' ship. Mark lures the pirates off the ship with the gold and they all board the ship to leave the island but not before fending off the pirates' counter- attack. Dante's final challenge is twarted and he jumps overboard leaving his fruit behind which is used to cure Mark's father. Hans-Peter stears the ship into the heart of the maelstom and Mark's lightning rod clears their path to the sea.. and home.
