Eager to spend the loot acquired from robbing the Shadow Depository, the crew of Moya head to a commerce station. The situation becomes disastrous when the commerce station is hit by a violent storm, severely damaging the station and trapping Moya in the docking cables. The storms may not be natural phenomena, but weapons of wrath used by religious zealots to protect their Sacred Stillness from the evils of commerce. With little time to lose, Crichton, Stark, and Rygel set about locating the source of the signal attracting the storm. Meanwhile, D'Argo is confronted with the ultimate betrayal by those closest to him, and becomes depressed and self-destructive. Intoxicated, he bids Pilot goodbye and heads out on the potentially suicidal mission of releasing Moya before the storm hits.

While Crichton inspects a wormhole, a small ship screams out of the hole and collides with Moya. When the two crews recover, they find that the two ships have fused together in a freakish amalgam, and Crichton wakes up face to face with two aliens armed with needle-shooting gills. However, there is little time to exchange pleasantries. The fused ships are trapped in a series of wormholes, looping repeatedly and Moya seems to be reacting badly to the collision, her systems dying section by section. It is discovered that to separate the ships, one of them must be cast into the wormhole wall and destroyed. The intruders insist that because Moya is on death's door, it is THEIR ship that must be saved, with both crews on board.

As time runs out, and the yawning wormhole beckons, a moment of truth is reached. One crewmember will sacrifice their life so that the others may live.

Materialising in the midst of the ancient siege, they accidentally change the course of events. Now as time grows short, they must discover how to set right what once went wrong — before they become history, too.

D'Argo, Crichton, Chiana and Jool are onboard a transport when they're forced to land on a seemingly abandoned Leviathan. They discover that the ship is populated by flesh-and-Leviathan-eating zombies. The ship appears to be under the complete control of a villainous type who has the power to "twin" any living beings. He twins D'Argo (whose other half dies), Chiana, and finally, Crichton. John Deux survives and is brought onboard Moya. Meanwhile, Aeryn, Rygel and Stark discover a beaten and battered Talyn drifting through space, along with an unconscious Crais.

Meanwhile, we have two Chrictons and an injured Crais. As Crais regains strength, he reveals to Aeryn knowledge of her mother and her roots — Aeryn was conceived naturally, out of love. Her mother, however, now commands a Peacekeeper Retrieval Squad who are Talyn's mysterious attackers.

Green-Eyed Monster

Still recovering from the attack by the Peacekeeper Retrieval Squad, Talyn is unprepared when he is swallowed by a gargantuan space creature known as a Budong while hiding in a planet's ice rings.
Unable to Starburst or to navigate against the electromagnetic current, Crais makes the decision to make his way through the Budong's digestive tract, hoping Talyn is small enough to pass through unharmed. Safe on the Transport Pod with Rygel, Stark is horrified when he learns of their plan, informing them that the stomach of a Budong is an inferno, which they will never survive.
Managing to calm Talyn long enough to tether him to the wall of the Budong, Crichton, Aeryn and Crais contemplate their fiery future while they try to come up with another plan. To complicate matters, Crais's neural connection with Talyn is having adverse effects on Crais's health. Wanting help to control the gunship, he asks Aeryn to join him by also taking the Hand of Friendship — an eventuality that Talyn also desires.
But Crichton is not so sure of Crais's motives, especially when he stumbles across a video recording that shows Aeryn and Crais having sex.
When Stark does eventually come up with a plan that just might save their lives, Aeryn will be forced to face her true feelings if all of them are to survive.

Losing Time

Episode 3.09

When Moya passes through an electromagnetic cluster, Crichton begins having strange blackouts and bouts of bleeding. Exhausted from his relentless search for wormholes, the rest of the crew initially claims Crichton's experience was a result of fatigue, until it is revealed that Crichton was not the only one to lose time. To prove the point, Crichton makes the crew sit together in the Centre Chamber with a DRD recording events. Crichton plays back the DRD's recording, to everyone's shock, they see themselves spasm and then freeze — for half an hour. They turn to Pilot for answers, only to find that Pilot has been possessed by a strange energy being who tells them they must prepare to face judgment.
The being explains that a diseased energy rider entered Moya when she passed through the electromagnetic cluster. This rider is malevolent, and will attempt to keep whichever body it possesses until that body dies. It must be hunted out — something that the being in Pilot had hoped to do without being discovered. Since its more subtle probes into the crew haven't worked, it must now 'taste' each of them individually to find the energy rider — a painful and possibly lethal process.

In order to get the final piece of wormhole technology that continues to elude him, Scorpius places Crichton's neural chip directly into this brain. This sets up a little tête-à-tête between Scorpius' mental projection and yet another Crichton, a neural clone. Scorpy wants to convince the John-clone into decoding the hidden wormhole equations placed in his brain by the Ancients. And he hopes to do that by appealing to John's bleeding heart, by showing him the most intimate details about his early life. He believes once John sees that they face the Scarrans as a common enemy, he will decide to help Scorpius and the peacekeepers.

Meltdown

Talyn draws dangerously close to a star, pulled by some mysterious force. Coinciding with this event is the appearance on board of two alien beings: the timid Sierjna and her captor, Mu-Quillus. Crichton and the others learn that Mu-Quillus is responsible for the radiation pulses that are compelling Talyn to fly into the sun and that eighty-three Leviathans have already died in this way. Stark makes a pact with Sierjna to free her spirit from Mu-Quillus and let her pass into the afterlife. However, Stark is acting of his own accord, and his quest to save Sierjna puts the rest of the crew in dire peril.

Crichton tells the story of the crew's shore leave to a pleasure planet via flashback to a very unreceptive Pilot. It seems D'Argo, John, Jool and Chiana had themselves a little too much drink, drugs and fun, and ended up getting into a lot of trouble. The pleasure planet is currently home to a charismatic drug dealer and outer space pimp whose substance of choice is pheromones — extracted out of the victim's body, until they die. This drug is a big commodity, and luckily for the drug dealer, Moya's got two such candidates: Jool and Chiana. They get kidnapped, drugged, milked and put up for auction — and it's up to the boys to save these women in jeopardy.

The Ancients, in the form of John's father Jack, come to Talyn, informing John that the wormhole data he collected previously is now in the wrong hands. That's courtesy of grubby entrepreneur mechanic Furlow who's built her own module and stabilizer and has hired bad people Charrids, an old enemy of the Hynerians, to pilot. But they've double-crossed her and are now attacking her compound. But the Scarrans are also on their way on a dreadnought — and they've also managed to download enough wormhole data from Furlow's computer. This forces the good guys to convert the stabilizer into a powerful weapon meant to destroy the Scarrans. But that means extracting the secret wormhole technology implanted by the Ancients. Except, of course, Scorpius got there first a long time ago, and his not-so-dormant neural clone "Harvey" is not going to go quietly.

A fight between D'Argo and Crichton over the malfunction of D'Argo's mysterious new ship ends with Crichton being knocked unconscious. The Scorpius Clone in Crichton's mind tries to convince John that revenge against D'Argo is the only way to settle the conflict, but John prefers to resolve it in his own head, acting out a Crichton vs. D'Argo cartoon battle set in Road-Runner land. Meanwhile, the ship malfunction leads to the activation of a self-destruct sequence that threatens to blow Moya to pieces should D'Argo fail to deactivate it.

When the Scarran is shot, it's clear that someone on board is a traitor.

Meanwhile, trouble is brewing with the paranoid Talyn who fires on a hospital ship, killing 6,000 innocent beings. Crais suggests the only solution is to shut Talyn down and reset him, effectively making him a new-born again. But neither Moya nor Talyn are happy with that solution

On the Command Carrier, Crichton is making incredible breakthroughs in his wormhole research, accessing information previously locked away. His crewmates are not so sure about the success of the plan, and are debating whether to leave or stay. Crais also has his own interests at heart, and when he is denied access to Talyn by the Peackeepers, he realizes he needs a bargaining chip. He goes to Scorpius and reveals Crichton's true intentions: to sabotage the wormhole research and destroy the Carrier. The plan blown, Moya's crew is immediately arrested, and it seems all is lost.

Crichton dreams of returning to Earth with Aeryn at his side, but Aeryn is unsure. Upon entering the graveyard, Moya is attacked by a huge Leviathan. The crew must team up once more to save their home, but it seems that no matter which way the battle goes, their intertwined fates are sure to unravel.
